Is it possible to configure the pbm agent to exclude some databases from the logical backups? e.g. the admin database.

currently, it is not supported. there is a ticket with what you are asking: [PBM-798] Allow to exclude collection from PBM backup - Percona JIRA
Please track its progress status.
